I guess Nisshi is a little bit niche (haha, what a funny pun..not), but there's also another popular fangame that isn't mentioned at all – koronba's Lcd Dem. And, to be perfectly honest, I don't think I've ever seen any japanese players play Me, which makes its popularity a moot point.
That wasn't really an “update” per se. It was only a bugfix designed for repairing the bugs caused by porting the game to Steam.
