Hmm...I can't seem to think of anything else you can do. Did you enter the Tanuki Room through the Skull Entrance? That could be a contributing factor. Usually in cases like these, you're better off doing all of these things again from scratch in a new game file.
The red creature is the flashy blob thing, btw.
